Teyla is missing, a prisoner of the human-Wraith hybrid Michael. During a fruitless search for her, Sheppard's team discovers Dr Carson Beckett imprisoned in one of Michael's bases. The team is disconcerted by their find – Beckett died in an explosion in Atlantis over a year earlier.

Back in Atlantis, as Dr Keller tries to confirm his identity, Beckett tells McKay that Michael forced him to assist with genetic experiments since capturing him two years ago on M8G-352, the planet where the Atlantis team marooned a group of humanised Wraith. McKay, confused, says that his team //rescued Beckett from that planet six months before the doctor died. Keller's investigation reveals that this Beckett is a clone of the original.

Beckett is eager to use his knowledge of Michael's operations to help rescue Teyla. He leads the team to a planet where a stranger starts a gunfight with them; the stranger is injured and brought back to Atlantis as a prisoner, where Keller recognises him as Nabel Golan. Nabel tells them where Michael is holding Teyla. Sheppard, McKay and Ronon infiltrate Michael's base, but Beckett's condition is deteriorating – without the drugs that Michael provided, his cloned organs are breaking down. He insists on helping find Teyla rather than go into stasis. The team find the Athosians and manage to evacuate them, but Michael flees with Teyla. Beckett kills the guards and pulls a gun on Michael, but is unable to fire: Michael has mentally programmed him to be obedient. Michael shoots Beckett and leaves with Teyla. Back at Atlantis, Keller puts Beckett in stasis while the others plan how to get Teyla back.
