After being reunited with his sister Jeannie a year ago, McKay has been keeping up a correspondence with her back on Earth. Unfortunately, certain powerful people are aware of this, and they use it to lure Jeannie into a trap. Rodney goes looking for her, and the two find themselves held captive.
The man behind the trap, Henry Wallace, is all too aware of Atlantis and Stargate technology. But his reason for luring the two scientists into a trap is because his daughter, Sharon, has leukaemia. Sharon has been given prototype nanites to try and heal her, but they are doing more harm than good. She is dying, and Wallace hopes Rodney and Jeannie can help.
After a failed escape attempt, Wallace infects Jeannie with the same malfunctioning nanites. Rodney and Jeannie manage to fix the problem with the nanites and Sharon seems to make a full recovery, but her heart suddenly stops, then miraculously starts up again on its own. They discover that Sharon has a heart condition; the nanites detected the condition and shut down her heart to repair the damage. Rodney and Jeannie realise that the nanites will soon try to cure Jeannie’s epilepsy, most likely killing her in the process. Before they can do anything about it, Sheppard and Ronon arrive and arrest Wallace.
McKay attempts to fix the nanites’ programming, but soon realises he can’t do it in time to save Jeanie. He resorts to using the captive Wraith to help, but the Wraith is half-starved and needs to feed. Wallace sacrifices himself to feed the Wraith and the code is finished in time to save Jeannie.
