CIA agent Sarah gets a job at Wienerlicious so she can monitor Chuck at work. She proposes another date and mentions that she knows someone who can help him – the NSA's top scientist, Dr Jonas Zarnow. Zarnow tests Chuck by showing him various images; when Chuck sees an image of a giant rose, he begins to spew secrets. Zarnow tells Casey and Sarah that he believes he can remove them. Shortly after, Zarnow is killed by a car bomb. Casey and Sarah go to the explosion site but there's no body. Sarah finds Zarnow's melted cell phone and hides it from Casey, while Casey blames the CIA for the murder.
Chuck recognises the phone as an NSA incinerator. Concluding that Casey must have killed Zarnow, Sarah tells Chuck to go back to work and pretend he knows nothing. Casey confronts Sarah, still believing she is behind the murder. They soon realise, however, that Zarnow is still alive – but not in time to prevent him from kidnapping Sarah. Chuck has a flash of Zarnow spying for North Korea. Chuck and Casey track Zarnow to the port; Chuck tries to rescue Sarah but he is shot with a tranquilliser dart and loaded into a helicopter. Chuck wakes up and accidentally shoots the pilot with the tranquilliser gun – the chopper goes into a spin and Zarnow is knocked out. Chuck climbs into the pilot's seat and Sarah manages to talk him through the landing via their cell phones, telling him to fly the helicopter like a computer game. He lands the helicopter safely and apologises to Sarah for not trusting her.
